A good way to contain a colonial epidemic is to separate the infected area into a closed off section away from the rest of the population such as to make premade shelter. Immediately after the evacuation of the sick individuals a hazmat or biohazard team should sweep the area, cleaning off all visible areas that may have contaminants. Until the sick individuals get better, it is best that they stay in the shelter zone of the colony to prevent the sickness from spreading. Another way to prevent disease is to keep the colonies as sanitary as possible and if needed implement face masks to cover the nose and mouth.

There's actually a good deal of research going on right now on treating an entire population when one gets sick, instead of just treating the sick people. This allows for preventative treatment of individuals that have yet to exhibit symptoms but are carriers and infection vectors.
